Why It Matters: Precision Pathogen Strain Typing

We’ve recently incorporated Single Nucleotide Polymorphism (SNP) typing of bacterial strains as a new and powerful method that allows us to compare bacterial strains with base-pair-level resolution.

In many cases, traditional microbiological methods like morphology or biochemical profiling don’t offer enough resolution to confidently differentiate bacterial strains of the same pathogen. This limitation can impact everything from the utility of seed health test results to managing disease outbreaks in production fields and greenhouses. SNP analysis overcomes this by offering fine-grained genetic comparison, helping determine whether two bacterial isolates are truly identical, slightly diverged, or entirely distinct.

A Real-World Example from Our Lab

Recently, a customer submitted a seed lot sample and two tissue samples for a bacterial pathogen test. We found all three samples to be positive and recovered pathogenic isolates from each. The customer then asked if we could tell how closely related the isolates from each sample were to each other. According to the customer, they had observed disease in the field but wanted to understand if the causal pathogen originated from the seed or from a neighboring field. Understanding the pathogen’s origin would help the customer decide if they needed to adjust their tolerance for acceptable pathogen load on their seed or focus on containing field-to-field spread of the pathogen.

We used SNP analysis to compare the isolates’ whole genomes against each other and with archived isolates from our culture collection. The result: a high-confidence match between the isolates from the two fields. The seed lot isolate and the culture collection isolates were shown to be different from each other and the field isolates. This not only helped resolve the immediate diagnostic question but also informed our customer’s disease management strategy and next steps.

Culture Collections as a Long-Term Resource

One of the less visible but highly valuable services we provide is archiving bacterial isolates recovered from our customers’ seed health and plant diagnostic tests. These can be re-sequenced and re-analyzed as new issues emerge or to help trace patterns across time and geography. SNP analysis allows us to revisit these archived strains and definitively say whether new detections are related to older ones, even years later.

This is particularly useful for global seed production operations, where isolates may be collected from multiple countries or regions. SNP analysis enables customers to track whether a strain detected in, say, Central America is genetically identical to one found in Europe or California. This can offer clues about pathogen movement, contamination events, or common sources of infection.
